I think you're lucky to have taken batavia at all, their full stack garrisons are a pain.
I feel that it doesn't matter whether Napoleons dead or alive. Its more the player skill that makes the difference I've found. Sure, fighting Napoleon is pretty daunting, but he can be killed quite easily, in normal, he has a habit of going heroic and being the first man in range of the gun line, getting his unit or himself massacred.
I've found that invading like the mission tells me to through Britanny is better, because its generally undefended, the only problem with that game was that I didn't invade the rest of France before trackling Paris, so only now have I managed to mop up the dudes running around, making mischief. I tried going through Batavia once but that ended in defeat when I didn't field enough men.

Well, I'd hate to burst your bubble, but aside from the experience your spies will gain from it, trying to assassinate Napoleon is a vain endeavor, as he cannot die, in battle or otherwise. In fact, each of the playable factions has one general who can't be killed:
French: Napoleon
British: Arthur Wellesley
Austrians: Karl von Osterrich
Prussians: Gebhard von Blucher
Russians: not sure who
Instead of being killed in battle, instead they only get wounded and return to the capital to recover. 1 or 2 turns later, they reappear at your capital, none the worse for wear. But like the Kommandant said, I've found that with the AI, they actually don't pose that big of a threat, and are pretty easy to catch off guard and 'kill' in battle.
So basically, your spies will be better occupied trying to wack Napoleon's subordinates and colleagues than Napoleon himself.

I think its Kutuzov that is the respawning general. It makes sense but I've not had much to do with the Russians.
