Just wondering if Indiamen make more money than Merchantmen do? Or is the extra cost just for the extra guns?

Beat up on me if I'm totally out to lunch! Haven't bought NTW yet, but in my experience with ETW (LOTS) it doesn't make any difference whether you put an Indiaman, Fluyte, Galleon, or whatever other kind of merchantman on a trade node -- they all gather the exact same amount of resources each turn.

Correct. No matter what type of trading vessel you're using, they gather the same amount of the trading resource. So the amount of money generated depends only on 1) how many trade ships you've got on the node, not what kind they are, and, of course, 2) how much the resource is currently worth.
Thus, the extra money you pay for the Indiamen is due mostly to their vastly superior hull strength, and a few extra guns. So unless your trade nodes are being constantly harassed and you need extra-buff tradeships, you'd do much better, in my opinion, to just stick with Merchantmen, since they're much more cost-effective.

All trade ships generate the same amount of trade resources, so which type you should use depends on their fighting qualities. Merchant Ships are cheap, but also completely incapable of defending themselves, so use them in safe trade spots. Indiamen are more expensive, but they can more or less successfully defend themselves so use them in trade spots that are prone to attack.
